So I have created a rate for my apartment with the option of allowing lower rates. When I go to my calender and change the daily price to something lower than set in my rate page, it synchronises the lower price with all my other booking agents... i.e booking.com however it doesn't show on my actual website. It still shows the default price as set in rates.

Anyone have any advice on where i'm going wrong?

Have a look at the Minimum Price setting at Settings > Properties > Rooms > Setup
This will set a floor price which the room will not be sold for less than.

The minimum price setting should also apply to booking.com and other channels which it wasn't in your case but this has now been fixed.
If you want to allow lower prices, lower the minimum price setting to the lowest price you will ever allow.
